Why is it that the water tool only kind of works in rct3 for me? I click where i want the water, but then i only get the reflection of ripples on the water. No water is there though. Very frustrating... Help?

A countdown timer? No, a count-up timer. It goes from one to explode.
Your video card cannot render the water system used in rollercoaster tycoon 3. It's there, you just can't see it until you update your driveres or get a new videocard.
